The 31-year-old Dipa finished fourth in the vault event to lose an Olympic medal by just 0.15 points at Rio 2016.
Dipa, who gave Indian gymnastics a global spotlight with her fourth-place finish at the 2016 Rio Olympics, topped the trials conducted in Bhubaneswar and was initially included in the Asian Games squad.
Dipa had to take a provisional suspension when her sample from an out-of-competition test had returned positive for a banned substance which she 'unknowingly ingested and could not determine the source of'.
Pranati will be the lone Indian gymnast to compete at the upcoming Tokyo Olympics.
This is Dipa's first medal in a World Challenge Cup.
