More than 450 passengers were on board when a militant separatist group captured the train in a remote frontier district of Balochistan province on Tuesday afternoon.
Baloch Liberation Army released a video of an explosion on the track followed by dozens of militants emerging from mountainous hiding places and storming onto the carriages.
The 24-year-old was shot in the chest at a petrol station on Wednesday night and the assailants drove off in his vehicle.
The hijacked vessel was intercepted on Thursday, the Navy said.
The incident of hijacking of the cargo ship MV Lila Norfolk was reported on Thursday by the UK Maritime Trade Operations (UKMTO).
